My '98 base lude started making a thumping noise recently, but only at speeds of 55mph+. It's almost like there is a stone stuck in the tire, but I checked that's not it. In fact I took the tire off and inspected the entire assembly.... the spring and strut are solid, bolts in the trunk are not loose, the tire spins fine and my mechanic said the bearing was fine... all I could see was one joint bearing but not sure how bad it is. Ive included some pics any advice welcome thanks

That certainly looks like bad dust boot that's wearing on the joint.

You may want to google "Shock knock" for a Prelude as well.

I'll look into it, i forgot to mention it is coming from the rear right tire

Yeah you should certainly replace that dust boot at the minimum.
