Quick question might seem odd, would a engine from an automatic car work on my manuel tranny. I know you have to check if it physically would fit but would it be harming the engine in the long run since they where put on auto cars and only many for auto cars? Would the power output be different ?

No, it would be fine assuming you find a flywheel, clutch and related hardware to bolt it up, and also with regards to the starter you would need to ensure it was compatible.

Would definitely be fine with 5th gens, and probably be fine with others. You're fine to keep using a manual ECU with it as well.
